However, I had not yet trimmed 4 inches off the ends of the top tabs. I am trying to understand if scaling this up should involve simply increasing the overall size of the pieces proportionally or removing the 1/4” seam allowance from the original shapes, blowing it up, then adding back the 1/4” seam allowance… that works for quilt piecing, but will it work for 3-dimensional construction?

Whenever I resize a bag pattern, i just scale up or down the entire thing and it works for me. With a bag you can ease and manipulate things to fit easier than quilting. At least this is my take on it. Hope it helps.
that seems more complicated than you need to worry about unless you’re going for a very precise finished size. (& even then, if you end up with a slightly wider seam allowance, you can always trim it.) Unless you’re making it many times larger (like sizing up a doll pattern for human scale or something) I would absolutely not bother worrying about it.
